''Go back whence you came!'' Yes, it seems sound better if we compare with using ''where'' but why?
Can we use ''Where'' also in this sentence?

Go back whence you came = Go back where you came from.
whence = from where
whither = to where

Whence is an old word that is no longer used in every day English either written or spoken.
Go back whence you came = Go back to where you come from.
Or perhaps just - "Go away!"
