"That's a funny kind of name" is OK.
Also "that name's kind of funny".
I prefer my second option or simply "That's a funny name" as they feel more natural.
I wouldn't personally say "that's a kind of funny name" as its meaning is not clear and it's not a common expression, in my experience.
