자리 is more common, and it has broader meaning, like seat, place, room, space, position, location, site, 좌석 is only used as seat, especially when you pay for it, like seat on an airplane, seat in a theater.

i'm not a native korean speaker,but i think that 자리is more frequently than 좌석.
