It depends on what you mean. Both questions are grammatically correct.
Do you come from Canada? = Are you from Canada? = Are you Canadian?
Are you coming from Canada? = Are you traveling from Canada to here?

Yes, I agree...it depends on what you mean.
Do you come from Canada?
Means that Canada is the country that you come from (nationality Canadian).
Are you coming from Canada?
Means right now on the plane and travelling.
(I know many who use this to say "Do you come from Canada" in some other countries.
These are most common.
