Nippon is the English spelling of the Japanese word for "Japan". "Progeny" is "child" or "children" (often used in biology). The "her" in this sentence refers to Bill's progeny (his daughter).
"backed up" = supported. Bill is giving money (supported financially) and also providing emotional support or advice (he supported philosophically).
Shakespeare was a famous English playwright in the late 1500s and early 1600s, known for his comedies such as "A Midsummer Night's Dream" and his tragedies like "Romeo and Juliet" or "Hamlet". His plays are hard to read because they were written centuries ago but he has had a lot of influence on the English language and on storytelling. His plays are very dramatic and have battles, treason (betraying the king), love that conquers all, and lots of changes in power. So "Shakespearian-in-magnitude" means that the power struggle happening in Tokyo (not Tokio!) is VERY BIG.
Yakuza = the Japanese mafia (organized crime group). There are different groups within Japan.
Bill's daughter is fighting with the other Yakuza clans (groups) to determine who would
"rule vice" I believe means "rule evil" as in the ruler would be in charge of evil in Tokyo.
