In most situations, there is little difference, but they're not the same. The second is softer. It leaves room for the possibility that it might not be me that makes the person uncomfortable, but rather not being alone. The second is the better sentence to use because it is less direct, and thereby less offensive. The first sentence puts the blame for discomfort squarely on my presence.
