Apart from the literal meaning, it can be a way of saying "we're on good terms" or "we get along".
Ex. How are John and Mary doing?
--They've had some tough times, but they're talking now (=they're getting along now).

Basically, it means there is 2-way communication happening.
"We are talking" can mean different things in different situations.
A little boy walks to his parents and asks for a snack. The mother and father are having an important conversation. Mom says: "Just a minute sweetie, your dad and I are talking." (they are communicating, busy, the boy needs to be patient)
A company lawyer asks another company lawyer about work.
"Did your company buy that other company?"
"Not yet, we just started talking."
(communication recently began between the 2 companies)
A woman asks her friend about the friend's love life.
"Are you dating these days?"
"Dating? No. There's a guy at my gym that I think is cute, but right now we're just talking."
(They're just communicating, they haven't gone on a date yet.)
