'cute'
could mean sexy, pretty or attractive ,it all has to do with looks and appearance ,but 'cute' could also mean dealing in a clever way with matters, so it is more concerned in some contexts with personality and character rather than physical appearance, a charming manner could render a person cute therefore.
Being 'cute' could be attributed to smallness in many cases , having small features for example.
A petite woman ,who is small in an attractive way could be called 'cute' as well.
'pretty'
relates to appearance only and it means good looking in a delicate way ,looking nice and attractive as well.
It is looking good in an ordinary way that is lesser than being beautiful,so it is pleasing to the eye by delicacy or grace.

This is a recent change in language, cute is used to mean pretty more in America than Britain; in Britain it is only used that way by younger people.
