Is this phrase correct?
Imagine a secretary wich takes calls. He must answer the call and send it to the desired unit of the enterprise. Is the phrase "Wait a minute, I will put you through to the ..............?" correct for this situation?

Never!
All you say: "I'll put you right through."
Then you must monitor that the customer actually gets through.

Start with "please" and you'll be fine. "Please wait a minute/ please hold a moment..."
"Wait a minute" by itself has a meaning of "hey, stop!"

yes it is correct, or you can say just a moment I will put you through.

Yes, that's fine. A more formal way to say it might be, "Please hold a moment, while I put you through to..." But your way of saying it is perfectly fine as well.
