Pode usar as duas, porém é mais comum "seja bem-vindo" quando alguém chega na sua cidade/casa/etc, e "você é bem-vindo" para expressar que a pessoa é bem-vinda a qualquer hora sempre.

De todo modo, eu raramente digo qualquer dos dois, é um tanto formal demais. Uso mais quando alguém vem de uma distância considerável e está cansado da viagem por exemplo, em situações cotidianas comprimentamos com um sorriso e um "bom dia", e convidamos a pessoa entrar, sentar, comer, etc...
