i think (from all the anime/manga i've seen,) tomodachi is "friend", while nakama is more like "partner" that shares stronger bonds

buddy/pal＝あいぼう（なかま） ・いっしょに仕事や物事をする相手。 friend=ともだち ・こころを許しあって、一緒に遊んだりしゃべったりする親しい人。 英語では上手く書けないので、日本語のみの回答でごめんなさい。
