I don't understand “ will now ”. The setup will now terminate. will and now. We trust you will now consider this matter seriously.

The word "now" is just an adverb of time in these sentences. It means "at this moment" / "right now" / "from this moment and onward". In my opinion, it sounds weird to place "now" between "will" and its verb in the first sentence because it adds so much emphasis. I would word the sentence as "The setup will terminate now." Is the listener in so much danger that so much emphasis has to be given? :) The second sentence sounds like you are scolding someone, so I would leave "now" right after "will". However, the sentence could also be reworded as "We trust that you will consider this matter seriously now / from now on."
