"My room is a mess" is correct.
"In a mess" is wrong.

Both sentences are correct, and mean the same thing.
In order to be absolutely sure, I googled "room in a mess", and found almost 9,000,000 links to that word combination -- including published books, newspapers, and magazines.

'in a mess' never heard this. It makes no sense.
