Both are correct, but I would recommend you use (1), as it is more polite.

Both are correct but the first one is more polite. Here are some other things you could say...
"Fries, please."
"Can I get some fries?"
"Can I have an order of fries?"

While (1) is the most polite, I would ask the waiter "Can I please have an order of fries?"
