What does "to have the decency" mean? She didn't have the decency to apologize

Decency means being a good person. So someone who didn't have the decency to do something is someone who wouldn't do the right thing because they were not a nice person. In your example, the person didn't apologize even though they should have (at least according to the speaker). Perhaps the person did something selfish, and should apologize, but they don't.
