Yes, say "so so" to mean that you are OK, but just OK, not great. If you are feeling good, you should not say "so so".
Normally, when people ask us how we are, we say we are fine, even if we are not. When talking to casual acquaintances, you don't want to spill your troubles. However, if you are with a friend with whom you want to be honest, you can use "so so" to indicate that you are not feeling as well as you would like to feel.
