No, they are not. Present perfect is used to express something that happened at some unspecified time in the past. "I have ridden a horse." It is also used to describe some experience or some change. "She has traveled a lot." - experience "He has grown." - change Past perfect is used to describe some event A that happened before and/or up to the same time as B. "She had been sewing when the phone rang." "They had been swimming when the storm approached."

Think of it more like "We had already been there two hours when she arrived." versus "We have been here two hours." It is probably a difficult distinction for a non-native to learn, but it's also kind of an advanced topic, and not one that you should feel as if you must master immediately to converse succesfully in English! :)
