1/1000: one (or "a") one thousandth. (The) 1000th: (The) thousandth. Note that the "th" ending is unvoiced, as in "think" or "bath."

one hundredth, one thousandth. Or a hundredth, a thousandth, depending on context. No difference to me, if you are saying it as a fraction. You could also say it as an equation, but I guess that is not what you are asking.
