Today I went to see my best friend. Our conversation was great. When I am with her, i seems to lose track of time.

I lose track of time when I'm with her. This is correct if you mean in general. Whenever you see her you lose track of time.
However, if you meant this specific time you should say: I lost track of time while I was with her.
