Yes it depends what you are going to say.
You would say at for example if naming a school, college or place etc. He enrolled at Cambrige University. They enrolled at Dundee University.
But if you do not say the name of a college etc, you could say. He enrolled in a course at college. They enrolled in several modules. All the participants will be enrolled on the fast track course.
