Is this correct, 'What subject do you not like'?
Should I just say 'What subject don't you like'?

You can say both. However, remember that saying "subject" implies that the people you are asking dislike only one subject. To fix this problem you can add an "s" in brackets like this:
What/Which subject(s) do you not like?
What/Which subject(s) don't you like?
What/Which subject(s) do you dislike?
