Are they different? If so, how to distinguish them?

Go on to do, is usually referring to someone doing something in the past. For example: Later, he would go on to do his most brilliant work.
Go on doing, can be used like this talking about something in the present: Just go on doing what your doing.

To go on doing = to continue
To go on to do = to do something in the future
