3 It makes no difference to me if she stays in touch or not.
4 It makes no difference to me if she keeps in touch or not.

2 is correct: you should use 'whether' when presenting choices as you are here.
3 and 4 use a better verb: 'stay' goes perfectly with 'in touch'. You should use either 3 or 4, but with 'whether' instead of 'if'.
