This is a metaphorical phrase. The idea is that the repeated action (the habit) creates a sort of track or pathway (the grooves) in your brain (the mental aspect)... it's not a very common metaphor. If you want to imagine a picture you could think of a dirt road which you drive a car along...you create a sort of trail in the dirt...a long continuous dip... this is a groove.
