Hey guys! Help me out, please :)
Can I say “pull my sh*t together” to mean something like “pull myself together,” “get organized,” or “start functioning properly”?
For example, if I’ve had a rough morning and I’m feeling a bit out of it, could I say I need to pull my sh*t together”?
Does that sound natural?

In my opinion it’s more natural to say “I need to get my sh*t together”. It’s a common way of speaking but only in a very informal setting as “sh*t” is a swear word.

The more natural way to say this would be "I need to/should get my sh*t together." Although it is one of my favorites, I have to be careful of my audience! It is definitely not for professional settings, but with close friends who don't mind swearing, go for it!

I agree with Daisy. Looking at Google ngrams, you can see that your suggested phrase barely exists.
