Would you say "Do you prefer me to go with you or stay home?" or "Do you prefer for me to go with you or stay home?" or "Do you prefer that I go with you or stay home?"
Finally, would you say "I'd prefer that you stay home", "I'd prefer you to stay home", "I'd prefer for your to stay home" or "I'd prefer that you stayed home"?

I would use 'would':
"WOULD you prefer me to go with you or stay AT home?"
"I'd prefer that you stay home", OK! "I'd prefer you to stay home", OK! "I'd prefer for you to stay home" OK! or "I'd prefer that you stayed home"? ALSO OK! Good grammar! I'd prefer you to stay home is my fave :)

This would be the normal dialogue between friends.
Would you like me to come with you, or would you prefer that I stay home?
No. It's okay. I would like to go by myself.
