Durante la época prehispánica, el zócalo formaba parte del islote principal del Templo Mayor. Además, se encontraba rodeado de las nuevas casas de Moctezuma, sobre el que se construyo el Palacio Virreinal (actual Palacio Nacional), y por las viejas casas, antiguo hogar de los tlatoanis.

Tras la caída de México-Tenochtitlán y su posterior destrucción, el trazado de la nueva ciudad estuvo a cargo del soldado español Alonso García Bravo. Para lo anterior, se mantuvieron los cuatro calpullis, pero se reorientó la plaza principal con dirección norte-sur y no oriente-poniente como en México-Tenochtitlán. Dicha estructura base de la ciudad emulaba las antiguas ciudades medievales europeas. Del mismo modo, las calles circundantes fueron trazadas de forma rectangular.

Por su parte, el Templo Mayor y el Palacio de Moctezuma fueron derribados y con los escombros se construyó la Catedral Metropolitana y el Palacio Virreinal. En el otro extremo, se comenzaron a ubicar comerciantes que dieron lugar al Portal de los Mercaderes. Posteriormente se construyó el Palacio del Marqués del Valle de Oaxaca y el Palacio del Ayuntamiento, sede del gobierno de la ciudad desde entonces.

Durante la colonia, los problemas de inundaciones fueron un problema constante en la ciudad. En 1629 una inundación sumergió la Plaza Mayor más de 2 metros. Tras ello, las plantas bajas de los edificios tuvieron que ser reconstruidas.

En 1657 se terminó la nueva Catedral, el centro religioso se redirigió hacia la plaza con una orientación norte-sur. La antigua Catedral había sido dirigida hacia el oriente. Debido a ello, durante el siglo XVII la plaza se comenzó a llenar de comerciantes. El 8 de junio de 1692, un motín de 10 mil personas  intentó quemar el Palacio Virreinal y del Ayuntamiento. Tras la ejecución de los culpables, la plaza se ocupó con el Mercado del Parián.
