Do these two sentences mean the same thing? Are you uncomfortable with me? Are you uncomfortable being with me?

They are different. The first sentence discusses me. The second sentence discusses my presence. Those are totally different things. For example, if I just fixed your car and asked you "are you uncomfortable with me?", it would refer to me as a worker, not my personal presence.
