It's not elliptical. 'Hear you saying' is the full form. 'You' is an object pronoun, not a subject pronoun. Change the person and you will see. I hear him saying. I hear them saying.

I think it is better to say"I can hear what you are saying"

"I can hear you saying" is a colloquial way of saying "I know that that is what you are thinking".
