Which of these sentences is better? Where should I put “better”?
“A burger place is not a good place for a book club meeting. We have to find a place that BETTER goes together with his kind of meeting, like a café”
or
“A burger place is not a good place for a book club meeting. We have to find a place that goes BETTER together with this kind of meeting, like a café”
or
“A burger place is not a good place for a book club meeting. We have to find a place that goes together BETTER with this kind of meeting, like a café”

All three can work, but the third one sounds most natural to me.

The first and second examples feel wrong to me. The third would be the correct way to say that with the word 'better'.
"We have to find a place that better fits this kind of meeting" would sound better to me.

We need to find a place that is better suited for this kind of meeting, for example, a café.
We need to find a place that is more appropriate for this kind of meeting, for example, a café.
If I’m not mistaken, you’ve mixed up two phrases. And yes it can be confusing, so don’t worry.
better together- which is an adjective phrase used with verbs such as to be, to become, to work out etc. Mostly used in slogans, i think it comes from a song ‘Better Together’
Eg. Remember that we are better together.
Other phrase is to ‘go (well) together’ which means to compliement each other, be suited for each other or look good together
Eg. Money and happiness don’t always go ( well) together.
Of course you can use adjective ‘better’,
Nothing goes better together than bread and butter.
But it is used for nouns in this context. Two nouns go well together.

All are correct and can be used. The first is a bit more formal. The third is probably most likely to be heard in casual conversation.
