Put 2 spoonfuls of sugar in/into/on one's coffee or tea
1.She put two spoonfuls of sugar in her coffee.

2.He put some sugar into his coffee.

3.He put some sugar on the tea.

Can the three preposition interchange with each other?

1 = correct
2 = unnatural but could be used
3 = for a drink of coffee into a cup etc it is incorrect
3 = for a pile of loose tea, or tea bags, or tea that is not liquid it could be used.

If you have a full cup of tea leaves in a cup you could put some sugar on the tea.

In the tea or anything that makes the sugar dissolve. Or on the tea where the sugar does not dissolve.

The first one makes more sense than the second one. However the third one is grammatically incorrect.
And the answer to your question is of course not. You can't use those prepositions interchangeably in that context.
