It is going to be the prayer time when we finish doing warm-ups. So we will have to take a break for a while to pray.
Makes sense? Natural? How would you say this?

'It' doesn't make sense here. There is no indication what 'it' refers to.
Instead you can say, There will be prayer time when we finish doing warmups (no hyphen) so we will have to take a break for awhile (one word) to pray.
OR
We will have prayer time when we finish doing warmups...
