The emphasis is different. I only have you is following a standard adverb pattern and focuses on 'only have'. I have only you puts the emphasis on 'only you', making it stronger and more poetic.

In my opinion, "I only have you" applies to both possessions and people that the person has. "I have only you" only applies to people that the person has.
