Lo correcto es, Cual es tu pregunta? Que es tu pregunta?no tiene sentido

Second one.
First one would be correct but in some very unusual context.

and It is the most common question.

The two are correct according to the context which= cual, what=que. See the difference below
¿CUAL es tu pregunta?
¿QUE duda tienes?
¿QUE van a preguntarme?
¿QUE preguntas vendran en el examen?
¿CUAL de estos dos?
Not to be confused "cuál" with "cual" by the accent they are different
