From the movie: "FBI hit here yet?"
1. What is the exact meaning of the phrase.
2. What was omitted since I guess that wasn't the normal structure from grammar point of view.

This is a guess since I don't know the context, but, it seems like someone is asking if the FBI has been here yet.
If that is right, the proper question could be "Has the FBI hit here yet?"
"Hit" can be used colloquially to mean "stop in" or "visit". Like you can say "We hit every bar in town!"
