2. Did you make him do this?

Putting someone up to something suggests they had a choice.

Hi there,
1. "Did you put him up to this?" implies that somebody suggested an idea to him. As Professor Daniel says, the person had a choice; e.g. taking action, or not.
2. "Did you make him do this?" implies that somebody forced him to do something.

So, in normal terms, where noone can force anyone to do anything, these are pretty much equivalent.
.
The second one, sounding a little stronger as it implies more coercion.
