Can I use "Pardon my intrusion" when it's not an intrusion thing?
I know it's used when I'm going in someone's place or barging in a conversation. But can you use it just like "excuse me" without any sense of intrusion? Like the example below that I made?
A: Just help yourself before it gets cold :)
B: Well, then, pardon my intrusion :D
No, you would not use this expression in the way you have suggested.
'Pardon my intrusion' is used predominantly in formal situations (and sarcastically in informal ones) when, for example, you interrupt a conversation or enter a room where a meeting is underway.

The situation that you picture when you say this is not clear.
You can use it any time that you intrude in any sense, moving around someone, taking their time, going before them, disrupting their thoughts, anything.
