Does 아닙니다 mean no/not while 없습니다 means doesn't/to not have?

Yes. The second one can also mean "doesn't exist".

the first one forms the function of "is not" in English. if the question has the linking verb "is" in it, then you can reply with 아닙니다.
없습니다 is to not exist or have
