日本には外国人がたくさんありますか?Are there a lot of foreigners in Japan? Also how would you change 'in Japan' to 'living in Japan'? (Are there a lot/many foreigners living in Japan?)

You are right (about "ありますか" and "いますか"), we use "いる" for people and "ある" for things.
Are there a lot of foreigners in Japan? -> 日本には外国人がたくさんいますか? (as you said)
Are there a lot/many foreigners living in Japan? -> 日本に住んでいる(すんでいる)外国人はたくさんいますか?
