"Highlight" means: to make more visible. "Emphasize" means: to give more importance to. If you highlight a problem, you are saying, "Look, this problem exists". If you emphasise a problem, you are saying: "There is a serious problem here, (and we probably need to do something about it...). But the difference between the two words is, in fact, fairly small.
