The deadline is the time when by which something must be done. It's very similar to due date. For example, if you have homework, or a work assignment that must be completed at a certain time, that time is the deadline.
The sentence in your example is a little more confusing because of the "will you have finished" structure. It basically means, "will you finish on time."
