The universe HAS always taken my fancy. This means your interest in the universe began in the past and continues up to now.
The universe HAD always taken my fancy means that your interest began in the past and continued up to a more recent time in the past. It doesn't exist now.
Using 'take my fancy' is not the most natural way to express this because it describes the beginning of an interest or attraction.
