Is this the correct use of past perfect?

It’s grammatically valid, but unnatural. It sounds like someone is trying to speak posh, and doing it wrong. There are ways to use such wording, but this is not it. Here, you should use the Simple Past tense, which is much more efficient & natural: “He knew there would be a storm, so he decided not to swim.”
