Yeah I suppose they are both right in grammar and it just depends on the meaning of the two words.
The first one refers to the plane is "right above" the clouds.Or in another understanding,it can be describing the plane flying "across" the clouds.(over)
And the second one is talking about the plane is "higher" than the clouds.And its accurate location is unmentioned.(above)
