Hi, recently one American asked me like”Do you know where Tokyo is?” and I answered like “Yes, of course”. Then the man said “It’s a joke”. I think he asked me this because I am Japanese but I could not understand this joke at all. Can someone could explain this please?

I don't get it either. Nothing in the question is inherently funny. It's possible he thought it would be funny because you are Japanese. This is stupid. Or maybe there was some context in your conversation which made it funny.
