1. 自发 means something slightly different, to say "spontaneous", 自然地 is fine.
2. This phrase is a little awkward, because "句子的结构", "每个字的声调" and "表达出来" cannot be used in conjunction with each other. I would probably say something like, "虽然我学过数百个汉子的声调,但是在我自然地说话时,我还未能把声调准确地发出来 - 同时兼顾句子结构,声调咬字以及用词选择实在是难上加难。
3. 猜测 literally means "speculate", not "guess".
I also agree that excessive praise is redundant - but generally, since Chinese is a difficult language to learn, or, really, I think it's the same with any country, native speakers are really happy to see someone learning and speaking their language that they cannot help but to give out praise.
A bit of advice is probably just to calm down - I like to focus on accuracy more than getting my point across - a bit of both is required, but accuracy is more important of the two in the long run, I think. If you're in the middle of a convo and find yourself carrid away, you can simply take a breath, slow down, and try to focus on the intonation and enunciation of each word so as to pronounce the tones correctly.
