In everyday English, can we leave out the formal structure of reported speech and say directly what the person said?
For example: She said she’s going to come.

Yes, you can either quote directly or use reported speech:
She said, "I'm going to come." OR
She said she's going to come.
The 2nd option is probably more common in most situations.
