Sometimes I doubt whether he loves me or not.

Both sentences make sense but the first one is correct. To make the second one correct, you would say, “Sometimes I wonder whether he loves me or not.” This means that you’re trying to decide whether he loves you. If you doubt something, it means you don’t think it’s true.
