Does it sound strange to say "plot a scheme"?
They are plotting a scheme against her.

It is just fine. You could also shorten it to "They are plotting against her.". The way you wrote the sentence, indicates that the plot itself is not fair or is not meant to result in a positive outcome for her. I say this because you used the word "against" in the sentence. When you use plot and against together, by definition what you are talking about is a scheme, which is an underhanded or evil plan or plot.
