Both are correct but they mean different things. Today is Saturday just refers to this week. Its the Saturday of this week, like in the sentence: Today is Saturday and I have an appointment at three.
Today is a Saturday refers to all the saturdays of the month or year. Like in the sentence : Today is a Saturday, and I have soccer every Saturday.
